Heres some that have been mentioned and some that have'nt..I won't say theyre the best solo's but some i personally like.
UFO-Rock Bottom Outlaws-Green Grass and High Tides (mainly the mid song solo as opposed to the end jam.) Thin Lizzy The Rocker and The Cowboy Song Metallica-Master of Puppets Ozzy Osbourne-Rock and Roll Rebel(Jake E Lee has like 4 or 5 solos during the song.) and Bark at the Moon Ozzy Osbourne-Mr Crowley and Crazy Train (Randy Rhoads) Ozzy Osbourne-Mama I'm Coming Home (Zakk Wylde) Robin Trower-Too Rolling Stoned Judas Priest-Beyond the Realms of Death Testament-Return to Serenity Yngwie Malmsteen-I'll See the Light Tonight and Black Star Buckethead-Nottingham Lace,Too Many Humans and Whitewash Eric Johnson-Cliffs of Dover Steve Vai-For the Love of God Pink Floyd-Comftrably Numb,Time and Shine on you Crazy Diamond The Knack-My Sharona Lynyrd Skynyrd-Free Bird,Working For MCA,and That Smell Dire Straits-Sultans of Swing Jimi Hendrix-All along the Watchtower and Purple Haze Eric Clapton-Cocaine,Let it Rain,Layla Deep Purple-Knocking at your Back Door,Lazy,Smoke on the Water (Especially from Made in Japan) Iron Maiden-Powerslave Atlanta Rythem Section-Spooky Dio-Rainbow in the Dark,The Last in Line and Holy Diver Black Sabbath-War Pigs/Lukes Wall,Warning Ted Nugent-Stranglehold,Homebound,Hibernation,Dog Eat Dog,Writing on the Wall Boston-Hitch a Ride Pantera-Cemetary Gates Megadeth-Holy Wars (The Pushiment Due),Hangar 18,Tornado of Souls AC/DC-Whole Lotta Rosie,Let There Be Rock John Petrucci-Jaws of Life Gary Moore,Parisienne Walkways Santana-Europa Chicago-25 or 6 to 4,but also Hideaway..an obscure song and a b side,but has a pretty decent solo as well.) Willie the Pimp has a brilliant solo, but Muffin Man obviously takes the cake as Zappa's best solo.

I don't know about the best, I'm partial to pretty much any solo Jimmy Page has ever put down, but besides that I think I'd give it to Hendrix for "Little Wing"
Also, if you haven't seen Prince's solo on "While My Guitar Gently Weeps" at the Rock and Roll Hall of Fame Induction for George Harrison, you are missing out big time!
