I have to agree with a couple of people here on The Who's Baba O'Reilly. I think that is my favorite overall intro.

My other two would be Aerosmith-Back in the Saddle and NIN-Eraser!!!

A lot of songs by Tool have some nice openings.
Sober and Parabola.

I like the opening to Bodies by Drowning Pool
Unforgiven by Metallica isn't the best but it's my favorite by them.
