Well, to a point. But what was the point of those experiments/what messages were being implanted?
I seem to recall one of the flashes in the video in that room has something to do with Jacob too (looked it up: "God Loves You As He Loved Jacob")--which makes me wonder... has there been any connection established that the Dharma knew anything about Jacob?

That could have just been a factual inconsistency on the writers' part but I don't think it is. Remember, the incident sent all the time travelers back to the present, I think that would include Rose and Bernard. Even if they weren't sent to the present and were killed by the explosion that creates the alternate timeline, they would have been completely obliterated, as in no corpses left behind, remember, in the alternate timeline the island is completely underwater. And besides, these corpses were found in the main timeline so I don't think that's what it is. It's pretty obvious that in the main timeline the island hasn't been destroyed. i have a theory.
everyone in the alternate timeline will die. starting with Sun. otherwise, when our beloved characters escape from the island, there will be two of everybody running around...

But in the alternate timeline, the Island doesn't exist. As shown in the first episode "LAX" the foot from the statue was under the ocean, thus the island not existing. So how could non exixtant people show up in a world of existant people from an alternate reality?
But I do see your theory, I guess the KWON on the cave wall is only for Jin.. (?)
