A wrapped neck raises the action of the strings and makes it harder to note further you go down the neck. You can correct intonation with the bridge. However if the nut to the first fret is off, that can throw everything out of whack.
The guitar is tune using a tempered scale so it never sounds "in tuned" not like notes found on a just scale. That is the trade off, the ease of twelve notes with everything being in slightly out of tune with each other.
