We touched on it a bit earlier and my theory is that Waits is the most experimental artist that TH is familiar with so he always uses him as a reference point when he reviews experimental music. If he liked Zappa a lot more than Waits, I imagine we'd be hearing 'sounds like Zappa's instead.
