Mad Season are pretty underrated even though they weren't a real band, per se, but their one album Above is one of my all time favourites.

Siege, Gang Green, Jerry's Kids, SSDecontrol, The Ergs!, Peabodys, Prozacs.

I dont think any of those bands went as far as they had the potential too.

David Crosby of CSN&Y was from the Byrds - I don't know if I should mention that because I don't know how well he is liked.

Roger McGuinn and Clarence White were two amazing guitarist, who influence other guitar players, they contribution to the developement of guitar-playing in R&R usually goes unnoticed.
The Byrds are held in HUGE regard. That's like saying the Velvet Underground are underrated.

Skyclad. The progenitors of folk metal don't get anywhere near as much love as they should. They've even managed to stay a kick ass band after founding member and vocalist/lyricist (a major factor in their success) left the band.

Some of the more....mainstream underated bands, to me, would be. Triumph-Steely Dan-Yes- The Beach Boys-Eagles,...on & on. (A bias opinion, they are also a few of my personal favorite bands)
