So is it not actually a converted pagan holiday or former part of Saturnalia?

Technically it is since it's just an add-on to Christmas.

I always thought Three Kings day was related to the 12 days of Christmas but it actually takes place on what would be the 13th day of Christmas. I am taking down my tree later on today.

They are related, but 12 days is based off of the birthday story.
