Actually they didn't, the conflict between Croats and Bosniaks was limited to Herzegovina and only because in the general craziness of the war, some bat**** Herzegovina Croatians decided they wanted to secede from Bosnia and join Croatia (fomented by the then leadership of Croatia). In other parts of Bosnia, Croatians and Bosniaks were fighting together against the Serbs.
There is also zero animosity between Croatians (from Croatia) and Bosniaks today. We love Bosniaks and they love us back. In fact, I would say that among all of the ex-Yugoslav ethnicities, the Croats and the Bosniaks have the best relationship.
This cannot be said for the relationship between Serbians and Croatians (both Christians).
