EDIT: oops... missed the bit about it having to be from 2000 to 2009. I've heard many good film scores from that time period, but... none have been burned into my memory yet. The movies I have watched many times are mostly older than that, giving me less of a chance to have forged those connections with newer movies.
Dracula (the Coppola movie from 1993) has a really great, dark, gothic orchestral score that does a lot to enhance the dark mood of the movie. It's composed by some guy named Wojciech Kilar, whose other works I'm not familiar with. I'm not actually sure if he's a classically trained composer or just a "regular" film soundtrack composer.
The japanese anime movie Paprika also has a fantastic soundtrack, composed by Susumu Hirasawa, who has published many albums with his particular style of electronic music. He also did the soundtrack for the anime series Berserk, so quite a pedigree - at least for people who are into that sort of thing. I love the opening scene of Paprika, featuring Hirasawa's music front and center.
